Notice that “chiefly in commercial use”? That means this use of “beverage” is industry-specific jargon. You’re totally good calling water a “beverage” colloquially, just don’t do it when you’re a speaker at, like, a restaurateurs’ convention, or something.
Etymologically, it’s just a noun-form of the old french verb for “to drink”, so “a drinkable thing” translated into english(so synonymous to “a drink, some drinks, etc”), and it maintains that usage in common speech to this day.
