Just a warning, I am bad at explaining things, and I'm not Japanese, I've just collected this info through the games and research. if anyone wants to reblog this and explain better or correct me, you're more than welcome!
Anyways, No Nii-san means my brother. (No= my, Nii-san= brother) so Kiryu is just calling Majima his brother. It's a different brother than Aniki (which is usually used in the yakuza just to refer to a fellow yakuza who's higher ranking) and different from Kyoudai which is just your sworn brother. (I think that's all right)
If I understand it correctly, Kiryu calls Majima brother in a non-yakuza way, just like he views Majima so fondly and feels so close to him he sees him as his brother. In the localization, having him just call Majima, Majima-san, makes it have a sort of formal feeling to it, like he doesn't think of Majima as closely as Majima thinks of him by callin him Kiryu-chan.
Obviously their interactions throughout the games contradict that, but idk, that's just how I feel. That's My Opinion. I wish they could've at least found a different word that conveyed the same feeling. If that makes sense.
