I think it means the three times he avoided being infected thus far. 

"What Do You Want, Paul?" (Bill later mentions that everyone else called into Mr. Davidson's office came out singing--infected). 

"Get Your Cup of Morning/Poison Coffee" (Paul never drank his coffee and thus wasn't infected) 

"Show Me Your Hands"/"Join Us and Die" (Ted/Professor Hidgens saved him and the others from apotheosis by the cops and Charlotte).
