John thought Jim was bi
The first time we meet Moriarty, in TGG, as Molly’s boyfriend Jim, he’s WITH Molly but he hits on Sherlock. Sherlock deduces that he must be gay; he tells Molly to dump him. She gets upset and leaves, and then JOHN gets upset with Sherlock.
But WHY is John upset? He doesn’t get upset with Sherlock in ASiB when he humiliates Molly at the Christmas party. Is he really upset on Molly’s behalf? Jealous trash (I say this with love) John Watson upset that Sherlock hurt Molly’s feelings?
Now imagine the scene from John’s POV. Jim is dating Molly, so he likes women. Jim hits on Sherlock, so he likes men. John is thinking, “holy shit this guy is bisexual as FUCK!”
Jim asks Sherlock out. Right in front of Molly. This is a good enough reason for Sherlock to tell Molly to dump Jim, but he just uses it as evidence that Jim is gay and uninterested in her and THAT’S why she should dump him. OF COURSE John is upset.
He thought maybe he was actually going to get to use Jim as a lead-in to have a conversation with Sherlock about sexuality (he probably has no idea what Sherlock thinks about bisexuals. Just because Sherlock is gay doesn’t necessarily mean he believes in, or would date, bisexuals.). Instead Sherlock dismisses out of hand the EXTREMELY OBVIOUS (to John) idea that Jim could be bi and jumps right to “closeted gay man, dating Molly for no reason.”. This has to be so upsetting for John. No wonder he gets pissed off.

I rewatched ASiP a little while ago with my mom and I pointed out the really super overt flirting at Angelo's and she legit tried to tell me that John was asking about Sherlock's relationship status because he's a doctor and that's a doctorly thing to do. I swear to god people will do fucking backflips and tie themselves into goddamn pretzels to try to find a no homo reading of this show.
