I think he's also roasting the guy for challenging HIM with a Fun Deck.
He's known as the King of Games.
He's beaten the top players in the game. He beat the previous World Champion (Kaiba). He's even defeated the In-Universe Creator of the game.
He's not someone that you challenge with a Fun Deck. Not without saying the duel was for fun from the start.
People show up to win the titles from him. They come at him with Serious Competetive Decks so they can get the clout that beating him would give them. He gets challenged by people he doesn't know who want to dethrone him.
The deck he pulls out when that happens is built to Win.
It's to keep his title (and to stop the crazies from winning their Crazy Magic Plans), so it's built to work with his strategies for winning. It's not a deck he pulls out when he's just playing against his friends or his grandfather.
If he gets challenged, he has to play to Win.
But calling them Fun Decks may just be how he thinks of them, too.
They're decks you pull out when you just want to have fun. When there aren't any stakes and you just want to play.
He may even have a few himself that he uses when he just wants to have a fun, no-stakes duel with his friends.
At least, that's my opinion.

This is such a bold statement when almost every character has a deck revolving around a specific theme. That’s literally 90% of the people you duel sir.
So there's a difference between "fun" decks and "themed" decks in TCGs like Yugioh. Even tho Yami uses the word Theme in his definition of Fun Decks. Lots of characters in Yugioh played specific themed decks, Yugi Dark Magicians, Kaiba Dragons/BEWD, Joey dice cards. But they were tournament competitive like OP mentioned. Fun decks have no strategy or balancing involved with what cards go in.
But context is important with this one. In this episode Yami's opponent is just some guy who challenged him to a duel at the local arcade. The guy suggested a bet for who wins this duel and so will lose the bet if he loses the Duel. He then walked in with a "fun" deck against the world champion. . .
Yeah this is meant to be comedic irony and if Yami was any other character he'd be laughing at this guy's face after putting together it's a fun deck. He's not bashing Fun decks and would agree you should put cards in your deck you enjoy. Just don't go betting something on a duel against the TCG world champion with that fun deck man.

You forget that in the soul room Yami is taller than Yuugi. What about the episodes that show them there? Yami’s always taller. Also, in his own form hes nearly as tall as Joey and Tristan.
Not in the manga. Yami (and Atem) is always the same height as Yugi. Whether it’s as above (one in body, one spirit), in the soul room or in Millenium World. Literally every panel they’re next to each other they’ll be the same height.
The original idea was that Yami gives off the illusion he’s taller because he stands straighter. He’s confident, so he stands shoulders back, back straight. Whereas Yugi is shy, so he tends to hunch. But if you put them side-by-side, they’re the same height.
The anime took the ‘Yami standing straighter, looks taller’ a little too far by making Yami’s height… entirely different depending on the episode. Sometimes they’re the same, sometimes the difference is minimal, other times Yugi comes up to his naval for some reason. But in the Memory Arc and the final duel, when they’re mostly separate, they’re usually the same height.
TL;DR, Yami’s a short mofo too, the anime just mucks this up a lot.
